Swapping a 2006 4.0 into my 2003 4.0: What can I expect?

I plan on swapping the 4.0 in my current 03 Wrangler for a 2006 4.0 and was wondering what to expect. Mainly, I've heard that the ECUs are not compatible. Some sites have said I'll need a full drivetrain swap, others have said a custom TCU. Hoping to get a definitive answer here. Thanks!
 
The 05-06 models use a single unit (PCM) which contains the TCM in it. Prior to 2005 they were using a TCM and a ECM, so one module for the engine and one for the transmission.

However, if you're just replacing the engine, you should be able to swap the short block from the 2006 into the 2003 and swap all the components from the 2003 onto the 2006 engine.

The only thing I'm aware of you might run into is the OPDA provision on the 06 engine, which may or may not be different than the provision on the earlier 2003 engine.

@mrblaine can likely clarify that, as he's done plenty of these swaps.

Unless you want to get the complete harness from the 06 and convert your 03 to an 06 and get all the rest of the crap that goes with that, convert the 06 motor back to an 03. Custom TCU means that it is an auto now? If so, why would that matter? You aren't swapping transmissions.

By convert the 06 motor to an 03 do you basically mean swap over all the mechanical parts from the 03 motor, or the wiring? (Sorry I'm a bit clueless - I have little knowledge of fuel injected motors. I'm used to plugging and playing with older carbureted engines)

Convert the 06 to an 03 by moving all the sensors etc. over.
