2006 LJ 4.0 After rain both the driver side and passenger side floor is wet. seats, dash console are alldry. Would this be due to bad door seals or something else

Depends, I had a bad leak in the drivers floorboard, but I traced it to a collapsed windshield cowl seal.
Also, are you running a soft top, hardtop, full doors, half doors.

I have that problem with my 97TJ. I do have a tendency to leave the windows cracked though to keep the windows from fogging up. I also wonder if the rain gets in from my hard top vents or front seal.
Not a TJ, but my first vehicle, 2006 Silverado regular cab, had a leaky passenger side cab vent that would let gallons of water through the seal and under the carpet.... Might not hurt to inspect the vent seal to see if its failed.
Just run a garden hose over the top and let it rush down over the vent. Thats how I diagnosed the leaky cab vent for my truck. Also a quick and easy replacement with nothing but a trim tool (Or screwdriver if you like scratches)
First check that the cowl vent isn't plugged up and overflowing into the HVAC system.
Then check the door and the header seals.

IF the cowl vent and the cowl seal have been ruled out; then check the rubber windshield frame header seal where the top meets the windshield frame.
When I purchased my '01 several years ago the inside of the Jeep smelled like mildew due to numerous pin holes in the Smitybilt soft top.
Replacing the soft top with a Bestop soft top cured about 95% of the leaks, but the water continued to collect in the floor boards during heavy rains.
Found that the OEM seal had become compressed and not very pliable; replaced the header seal with newer design OEM Mopar seal (different rubber compound with lip that slightly over hangs the windshield frame).
After numerous heavy rains during the recent Hurricane; there is no more water collection on the floor boards.
