Mostly we're talking about while you're in there stuff. If this motor was known to be running and you're not putting in new pistons, going to a stroker doesn't make alot of sense.
The Stage 1 Clegg kit plus injectors and balancing and a crank pulley is $1933.
You can find the
3.895" Scat crank on Summit as a stand alone at $726. I feel like these were like $400 not that long ago, but line go up. You can absolutely reuse your rods, and buy the appropriate piston pin height for this setup at the same price as a stock height piston. I don't know of cast pistons at this height, but hypereutectic are the same either way. You can probably still get a 4.2L 3.895" crank out of a junkyard 4.2L for cheap which is how the whole stroker 4.6L thing started. YJs and a bunch of Jeeps with 258s had this crank. You just have to deal with a difference in the snout. The balancer/pulley is one of those things where if you're good with what you've got, you can reuse it. Balancing is just a good idea on a rotating assembly.
Add in a MPVI3 at $400 plus credits and a Flyin Ryan tune.
An FRP tune plus MPVI3 is not required at all. It's usually one OR the other. A 4.6L with 24lb injectors is a well known formula which likely just doesn't
need any tuning. Tuning isn't mandatory and lots of people just dropped that combo from Golen or Titan or S&J in without a tune. ie

Need to see if I can even find a machine shop in the area to deck the block and head.
I wasn't sure if you were planning to take it to a machine shop to have the block cleaned out first as is pretty common and while it's in there alot of people have the measurements taken and adjust bore and deck height.
The
Cometic thin MLS gasket will likely take care of what you need. These usually 0.027" and cost the same as a stock 0.040/0.043/0.044" gasket. That depth in the hole issue is true of the stock 4.0L too.
If you really want to go bare bones you can. You can just do pistons, rings, used crank, bearings, injectors, ball hone the bore and put it back together. The only delta vs a stock rebuild is the cost of the crank. Reuse everything that can be resused. This doesn't have to be a $3k project and alot of people have done it on the cheap.
