Ok I'm probably gonna buy the apex because it's a controller and the megasquirt is actually a mounted box and you have to take it apart and hook it up if you wanted to change settings correct...? Also have you ever heard of anyone hooking up an aftermarket engine oil cooler....?

I agree, stock 4.0 is only 3.44" and stock 258 is only 3.90"... more likely the builder is offset grinding it for a 4.0" stroke. That would give ~296 cu. in. (4.84L). FYI, a 6" stroke would be ~443 cu. in. (7.3L). Hello, broken everything... haha!6" stroke? You might want to check on that.
Yeah my motor guy wants me to run a oil cooler or at least look into getting one because with this set up he wants to take every precaution we can and try to make the motor last as long as possible

Not to be Debbie Downer, but 400 hp sound awfully optimistic. Maybe with forced induction, but normally aspirated will need head work, and a pretty stout camshaft, and you're going to have to make that play nice with the ecm controlling the fuel injection. You can go with a carb, buts that's another bag of snakes.
Again, not be a downer, but you're talking vague figures at best. Roller rockers are good as are bronze valve guides are great for durability, but Stage 3 cam means nothing in itself. What induction is planned for this motor? I don't mean to sound like a jerk, but keep in mind , you're trying to make race horse out of a plow horse. A 5 liter v8 making 400 hp would be pretty rumpity rump camshaft wise, and that is with cross flowing cylinder heads. I'm not saying what you're doing won't work, I hope it does, but I believe your chances of installing this motor, and driving off into the sunset the way a stock motor would run is slim. Custom ground crank over ported intake and exhaust valves bronze valve guides roller rockers in telling you it's not too far off and the other 4.9 was around 300 hp never had it on a dyno but I have a pretty good feel for it
