Well I just went out and sprayed about 1/3 of a bottle of TB cleaner in the port for the IAC and it definitely started spitting out blackish liquid from the tailpipe and has a pretty potent smell. Its still only idling at about 400/450rpm and pretty rough but maybe I need to get some more TB fluid and keep spraying until it doesn’t spit black stuff from the pipe?

I sprayed about 3/4 of a can in mine. let it idle and spray it right in the IAC passage and try not to spray too much down the throttle body or it will die. I actually just finished doing it on my '97 .
Also, is there a specific brand of cleaner you all think is best? I’m using the walmart supertech air intake and carb cleaner.
I think it's the upper one. My 97 was shaped like the lower but up where your upper one is. I'll be doing my 05 tomorrow and can let you know for sure. it should be at the same height as the IAC is on the throttle body.
Berryman and CRC but any good brand should be fine. Just a fyi you can download the service manual and parts list for your TJ here at the resources section.
The factory put loctite on those screws for some reason.
If you can't get MOPAR, Standard Ign is good. I recently replaced the IAC on mine due to a different idle RPM at every stop. After that, the idle would just be slightly unstable, so replacing the TPS fixed that. Both Standard Ign.
If the engine glitches off while driving and the gauges drop out, you have the dreaded 05, 06 PCM failure.
If you have ton of gunk in your intake a can of Seafoam through the brake booster vacuum line would help. It'll also fog all the neighborhood mosquitoes or if you're in a wildfire prone area cause your neighbors to have heart attacks, drag race down that one narrow street and jump out of windows.

Well go figure WM substituted the Berryman TB cleaner for mass air flow cleaner so I’ll have to make the trip to town tomorrow to get the right one. I’ll definitely update after.
It is the upper square opening on yours. just cleaned my 05 and brothers 06 yesterday and thats the one. Let it idle and try yo keep the straw pointed in the square and I just gave it short sprays, use about 1/2 can. Then speed up the engine and spray the rest down the throttle body. It made ours idle a lot smoother . You should be able to get CRC at oreilys or Auto Zone
Hey folks, I finally got some time this morning to spray the throttle body like you had recommended. It got it to idle pretty smooth and kept it at 500rpm. When I put the air intake tube back on, it went back down to 450/480 and is running rough again. The air filter really isn't that dirty but I still took it out and left it running like that. Any ideas on where to go from here? I’m not sure if thats the reason why it randomly dies after cruising around for awhile but this is where I started.
Since you've cleaned the throttle body and the idle is better without the air intake tube, I would suggest checking for any vacuum leaks around the intake system. Even small leaks can cause irregular idle because they introduce extra air that the engine can’t compensate for. Also, if you haven't already, I would consider cleaning or replacing your IAC (Idle Air Control) valve. A faulty IAC can cause erratic idle issues as well. Make sure the electrical connections are solid and see if there are any error codes if you have a code reader.
It's also worth inspecting the condition of the MAP sensor; a dirty or failing MAP sensor can cause similar problems as well.
