Have a situation on my hands. Own a 2000 Tj with a 4cyl, needed a motor and found a 1998 with approx 28k documented miles with a Supercharger! Great right? Almost, when I bought the motor we swapped computers and wiring harness due to the possibility of the computer being tuned, only problem is that my rig had two good sized rectangle connectors on the fire wall and his was a 1998 and had one connector that was the same on the driver side and a smaller square connector on the passenger side. On the 2000 my larger connector on the passenger side has 10 wires versus the 1998 square connector has five wires. I do understand that my 2000 has AC and Cruise, would this account for the extra wires? If anyone has some experience in this matter your help would truly be appreciated. Thanks

You may or may not like this advice, but I would go up on EBAY and find a factory service manuals for both Jeeps and buy them. They will have accurate and nice wiring diagrams. You may find some stuff on-line if you search hard enough.
Actually thinking about it I think Chris will probably chime in, but I think somewhere on this forum he has PDF's of Factory service manuals so you may find them here free.

I'm confused... Are you trying to swap a 4 cylinder engine for a 6 cylinder, or a 4 cylinder for a 4 cylinder from a different year?
I'm trying to swap a 1998 4cyl engine and wiring harness into a 2000. When I purchased the engine I did not realize that the connections at the firewall were slightly different. So at this point I'am not sure the best way to proceed, this motor that I put in has a supercharger on it and runs great in the 1998 that it came out of and now I think it might be a lot of work to figure out how to match those wires up.
Ahhh, in that case, you need to get the FSM from a 1998 and from a 2000. Compare the wiring diagrams in both of the FSMs, and you'll easily find out what the different plugs are that you're missing between the harnesses.
