Recently bought a 1999 TJ sport 4.0 manual trans. The previous owner took the bearing covers off to fit custom wheels. Dumb. I can't find a source and what diameter are they?

Those should have no bearing on fitting custom wheels
It had 5 on 4.5 to 5 on 5 adapters and Black Rhino 17" wheels which I removed and found the caps missing! I went with 15" Jeep wheels and need bearing caps(dust covers)
Bearing caps go on the u-joints. Those also do not have any affect on what wheels are installed. And those are probably right where they need to be.
The brake dust shields go in between the steering knuckle and the unit bearing. Everything you describe suggests you are looking for the brake dust shields, which are still not missing because of the wheels.
The red axle tube seals were never there from the factory and have all kinds of reasons why they are a bad idea to begin with.

Knowing those were never there in the first place from the factory, would those fit the unit bearing?
I thought those were missing. They didn't come with them? I'm into old cars and early Jeeps so I have a learning curve to go through.
The TJ front axle uses a sealed unit bearing. The exposed big nut and cotter pin you see is what holds the unit bearing and outer axle shaft together. That assembly is bolted to the steering knuckle.
I thought those were mainly grease caps, but TJs didn't come with those from the factory.
Depends on which way you're looking. Inside out, they hold grease in, outside in, they keep dirt, dust, and water out.
