Regearing is generally done to bring the engine back to a more optimal operating speed when larger tires are added.I assume everyone wants to get to go yo 4:11 or higher to get more power.
4.56 would be more than a little on the high side for 35s IMO, if you were staying with 33s the 4.56 would be okish, you'd probably shift out of high gear a little more often than you do with stock tires and gearing. 5.13s would be to 35s what 4.56 is to 33s
What did you end up with? I have the 2000 TJ with 33’s and 3.56 gears. Same tranny as you. Driving up anything with over a 3% grade is not fun. Mainly street driver, with some dirt roads, hills occasional small ledges and mud on a few weekends a year. Shop I contacted recommends 4:56.

06 RUBICON, 6 speed.. South West PA near the MD&WV borders..33/12.5/15s ..lots of long hilly roads and gravel roads, highway driving once in a while short periods, no long trips, like 30 mins max.. (again long gradual grades) ... not a lot off road, fire roads, easy trails..nothing extreme..thing is gutless pulling long hills...got a chance to buy a set of 5.13;s relatively cheap or go with 4.88s? ........I'd be happy with maintaining 65ish on the highway, may eventually go to 35"s later on..
Per the chart on the first post of this thread, 4.56 would be ideal for 33s.
4.88 or 5.13 would be good for 35" tires.

I thought the Sport 4.0 autos came with 3.73s and only the 2.5 manuals got the dreaded 3.07s?

Manual 4 cylinders came with 4.10 gears. NEVER 3.07 gears.
Sport models came with different ratios depending on transmission and tire/wheel packages, smaller tires had taller gears. Pretty much just the Jeeps that came with 30/9.50/15s came with the 3.73 gears.
The Sahara is a bit of a black sheep I think. My RPO list shows 30/9.50/R15 with 3.07 gears.
Currently, mine has 235/75r15 michelin defender ltx m/s from the PO and I absolutely hate them for the size and looks on my jeep.
