What are these two holes for

To the left and right of the upper part of the carrier, out several inches. Obviously screws / bolts of some sort of fastener- but what would they hold? Am I missing something that I should have?

There is one lower center too, I use them with a 33x12.5 and an exogate carrier. Stock should always use them too, eliminates the spare bounce putting stress on the gate.

Regardless of your tire size, you want the tire to be up against the snubbers to keep it from moving around. Movement caused damage to the tailgate and hinges.

OK fellas-- thanks for all of the great info
I looked them up and it looks like there are a few different styles / types.
Ones like in the photo , somewhat oblong- others look more round with a flat surface and another with somewhat round. Guess any of them should work?

Mine are the stock oblong ones, not sure about other shapes. Depending on the wheel, backspacing, and tire width you may need to put some type of spacer behind them. The goal is to have the tire tight against them and mine depress the tire some to be sure the spare is tight and won't rock/wobble when driving/off road. I think people have used PVC pipe painted black, hockey pucks, etc to accomplish this.

I used hockey pucks because I could not get my spare bolted down after mounting the spare on a Ravine wheel I picked up off of CL. Same tire with steel wheel fit with OEM snubbers.

03-06 has 3 snubbers. 97-02 have 5.

If you have a vented tail gate, that didn't happen until 03 or the same year they introduced the Rubicon.

your jeep has been repainted (at least the tailgate was)...someone could have swapped the tailgate to an earlier one when repairing some damage
