I don’t see water in his oil. It’s over filled according to his dipstick but yet he says he only put 5quarts in it. Wrong dipstick? Lost count on number of quarts put in? Doesn’t make sense.

That's where I'm at. I would say drain the oil and inspect it. Then start fresh, making sure the right amount of oil is added and monitor for a few days or until something seems off. That at least allows you to inspect the oil in it and eliminate one possibility. Maybe order a new TJ dipstick while at it? This may be a process to figure out.
stop parking here and you wont have water in your oil !

I couldn’t really tell there was any water in the oil either, but wasn’t sure if it was just me.
Definitely looks like a lot of oil though.
About the dipstick. Just drain completely and refill with correct amount the n start vehicle. Shut off and check for accuracy. That will tell you if you have a dipstick or tube problem.
i did a oil change last time i had this happen, ran fine then it rained this time and now it’s not running fine after the oil change. not sure what to do
I honestly don't see anything wrong in any of those pictures, aside from the aftermarket radiator and the fact that the oil is waaaay up the dipstick. And aside from it running rough, I don't know that we've been presented any evidence that there is actually water in the engine, have we?
I don't mean to insult anyone's intelligence, but did you check the oil with the engine running, and/or did you first wipe the dipstick down before actually taking the measurement?
If the only real symptom is that it runs rough after it rains, I'm suspecting a corroded connection somewhere, possibly near the injectors or the sensors near the throttle body (TPS, IAC, MAP).

You may have something getting wet, I would check all the connectors for water entry. May need to take it to a shop for the, to scan the codes to see why the check engine light was flashing.
I have seen windshield washer hose attached to a vacuum port. The owner said I saw this hose loose in the engine compartment so I plugged it in.

That's brilliant! People spend major $$$ on water injection systems but you basically already have one. Don't even need to wire up a button...
I'm not even convinced there's water in the oil yet. I ignored this thread but when it got to 3 pages I knew it had to be something special.
you don't by any chance work in the hanger at the ATL airport ? we used to prank guys that bought a new vehicle and would boast about the great gas mileage they got by adding gas to their tank for a few weeks ! Then we would siphon some out for a while and watch their head start spinning trying to figure out what was wrong
maybe somebody is adding water to your crankcase !engine wasn’t running while i checked the oil , engine was ran before checking the oil, i wiped it then i checked it and it was way up on the dipstick like you said, there was water on top of the valve cover which hints why i’m saying rain water… i didn’t see any water on the sensors but i wasn’t really looking atm just tried to dry off everything.

How I see it you have two options:
1. drain the oil & see what you've got.
2. See if we can speculate for another 3 pages (I like your chances on this one, honestly)
You could send the oil out for analysis.
My vote is water in a connector... maybe frayed wires on the back of the valve cover where that commonly happens.
I'd like to see a picture of the engine bay and that stupid plastic cowl drain.
