This may seem like a dumb question but I’m gonna ask it anyway. I have a TJ with 31” tires and a 2” body lift. How can I use the small bottle jack that came with the Jeep? By the way, my TJ is a 2000 Sahara if that matters.

It reaches plenty high enough to get a 31 off the ground if you lift at the axle. I still carry mine with 32's and a 4" suspension lift. It's just not useful to jack at the frame, which it wouldn't have been on a stock height Jeep with stock tires, anyway.

I run 35" tires and the bottle jack works great to change a tire. When I wheel, I carry a cordless drill with a paddle bit and run it on the low setting. Jacks up the axle fast. I did a front passenger axle shaft swap using the factory jack.

While we're speaking of jacks, where can I get a replacement? My Rubicon has a empty spot under the seat...

It's a screw operated jack, not hydraulic. The handle pieces should be next to the passenger seat.
The factory jack is tall enough to easily lift 35" tires off the ground and in a pinch, 37" tires. No matter how tall the suspension lift or body lift is since you should be lifting from under the axle.
