Ok, here's the wrap up. I'll try to keep it concise.
Power supply matters. I'm certain my crappy universal power supply that has a polarity selector, a voltage range from 1.5 to 12 volts (on a switch) and a head with 6 dangling connections on it was introducing noise. I bought a new 9V power adapter.
Also, I wasn't getting clean connections with repeatable results with the BNC to Alligator Clip connections. I bought an adapter from BNC to RCA. Used the new adapter with an RCA cable from the RCA outs on the head, and switched back to the clips for the amp outs.
Those two things, coupled with a little more care at each step and with each setting and I got good, clear, measurable results. I finally had a clear sine wave on my scope. It was finally showing the correct frequency and a good wav at the proper voltage, AND was reacting to changes in volume and gain level.
I was able to confirm the clipping volume of the head, then move on to the amp and set the gains. I ran out of time so I set the sub gain to about 60% of max, and will control the level with the remote knob.
I finally feel certain that I have the best possible signal with the existing equipment, and I can move on to EQing, which I understand much better than signal, voltage and gain.
