Suggestions for building a better TJ

So Iv'e got an 04 TJ with popped 4 Cyl and automatic, and a 2005 wrecked rolling chassis with a 4.0 and a 6 Speed manual.

I disassembled the 4.0 with about 140,000 miles on it and the cylinders have original cross hatch hone marks still in with zero wear.
All bearings and crank have zero wear.
Cam and lifters are going flat.

Has anyone put an aftermarket cam in one of these and had any performance gains. What brand and grind? The performance cam manufacturers all make no suggestions for the 4.0 after 96, and all the grinds are listed not for fuel injection. Will this screw up the ECM and cause adverse fuel and timing issues.

The cylinder head has huge intake ports and the smallest exhaust ports Iv'e seen on an engine of any size. They are necked down on the outside next to the manifold. I have ported these out to the size of the gasket and the exhaust manifold also. There is no EGR system so I think the small exhaust ports and cam timing valve overlap is what Jeep uses to accomplish this.
 
More research, the camshaft and and timing sprockets were changed in 1999 to the cam sprocket having cast in keyway. No aftermarket cams after this.
Has anyone used an old style cam and timing set in a newer 4.0?
 
I have read up enough to know I should just tweek the small stuff in the heads, exhaust and throw in a stock cam and lifters. This is not a small block Chevy with cheap and unlimited options.
